Even if you don't leave him to die at Vengefly, you can still avoid fighting him in P5 by doing the Colosseum of Fools before saving him in Deepnest. After beating the Colo, save him in Deepnest. Once you do this, Zote can only get to Godhome after you replay the Colo.
