Looking at the wiki, it seems that replacing the menu.wav with your custom menu.wav and then running `make bgm.pcm.raw` is the intended method of making custom song. The command that was sent before should work if you execute it in a command prompt, it does the same exact thing the Makefile would do. You also don't have to edit any Makefile.

Slap the ROM you have into the /roms/ directory on the root of the SD (I recommend just using the /roms/ directory, and the sorting is a bit annoying, so all you need is the ROMs and a /saves/ file in /roms/.) and boot up Twilight++ (or whatever Twilight menu you have, I'm pretty sure ++ is every version tho) and just boot the ROM.

Pretty sure you can't because of the way the 3DS handles nds games: it basically "shuts down" the normal 3ds functions and goes "back to being a ds" (so it pretty much just stops being a 3ds and just becomes an emulator),so you can't get to the home menu because that would require the 3ds to exit from the "ds mode"
