It will reset said skill back to base level of 15 (regardless of racial bonus), and refund all perk points. As for modifying stat/skill levels, the only way to do that is console with the player.setav stat/skill xxx command. Once you've improved all your gear and maxed it then reset these skills over and over until you get all the perks you want. So, basically, what making a skill Legendary does is (a)refund your perk points for that skill and (b)drop it back to 15. By dropping the skill back to 15, you can then continue using it to level.
